Surprising variation among genomes of individual neurons from same brain

Nov. 1, 2013 — It was once thought that each cell in a person's body possesses the same DNA code and that the particular way the genome is read imparts cell function and defines the individual. For many cell types in our bodies, however, that is an oversimplification. Studies of neuronal genomes published in the past decade have turned up extra or missing chromosomes, or pieces of DNA that can copy and paste themselves throughout the genomes.

The only way to know for sure that neurons from the same person harbor unique DNA is by profiling the genomes of single cells instead of bulk cell populations, the latter of which produce an average. Now, using single-cell sequencing, Salk Institute researchers and their collaborators have shown that the genomic structures of individual neurons differ from each other even more than expected. The findings were published November 1 in Science.

"Contrary to what we once thought, the genetic makeup of neurons in the brain aren't identical, but are made up of a patchwork of DNA," says corresponding author Fred Gage, Salk's Vi and John Adler Chair for Research on Age-Related Neurodegenerative Disease.

In the study, led by Mike McConnell, a former junior fellow in the Crick-Jacobs Center for Theoretical and Computational Biology at the Salk, researchers isolated about 100 neurons from three people posthumously. The scientists took a high-level view of the entire genome -- -- looking for large deletions and duplications of DNA called copy number variations or CNVs -- -- and found that as many as 41 percent of neurons had at least one unique, massive CNV that arose spontaneously, meaning it wasn't passed down from a parent. The CNVs are spread throughout the genome, the team found.

The miniscule amount of DNA in a single cell has to be chemically amplified many times before it can be sequenced. This process is technically challenging, so the team spent a year ruling out potential sources of error in the process.

"A good bit of our study was doing control experiments to show that this is not an artifact," says Gage. "We had to do that because this was such a surprise -- -- finding out that individual neurons in your brain have different DNA content."

The group found a similar amount of variability in CNVs within individual neurons derived from the skin cells of three healthy people. Scientists routinely use such induced pluripotent stem cells (iPSCs) to study living neurons in a culture dish. Because iPSCs are derived from single skin cells, one might expect their genomes to be the same.

"The surprising thing is that they're not," says Gage. "There are quite a few unique deletions and amplifications in the genomes of neurons derived from one iPSC line."

Interestingly, the skin cells themselves are genetically different, though not nearly as much as the neurons. This finding, along with the fact that the neurons had unique CNVs, suggests that the genetic changes occur later in development and are not inherited from parents or passed to offspring.

It makes sense that neurons have more diverse genomes than skin cells do, says McConnell, who is now an assistant professor of biochemistry and molecular genetics at the University of Virginia School of Medicine in Charlottesville. "The thing about neurons is that, unlike skin cells, they don't turn over, and they interact with each other," he says. "They form these big complex circuits, where one cell that has CNVs that make it different can potentially have network-wide influence in a brain."

Spontaneously occurring CNVs have also been linked to risk for brain disorders such as schizophrenia and autism, but those studies usually pool many blood cells. As a result, the CNVs uncovered in those studies affect many if not all cells, which suggests that they arise early in development.

The purpose of CNVs in the healthy brain is still unclear, but researchers have some ideas. The modifications might help people adapt to new surroundings encountered over a lifetime, or they might help us survive a massive viral infection. The scientists are working out ways to alter genomic variability in iPSC-derived neurons and challenge them in specific ways in the culture dish.

Cells with different genomes probably produce unique RNA and then proteins. However, for now, only one sequencing technology can be applied to a single cell.

"If and when more than one method can be applied to a cell, we will be able to see whether cells with different genomes have different transcriptomes (the collection of all the RNA in a cell) in predictable ways," says McConnell.

In addition, it will be necessary to sequence many more cells, and in particular, more cell types, notes corresponding author Ira Hall, an associate professor of biochemistry and molecular genetics at the University of Virginia. "There's a lot more work to do to really understand to what level we think the things we've found are neuron-specific or associated with different parameters like age or genotype," he says.

Craig Venter Institute in San Diego.

Taiwan was hit by an earthquake yesterday measuring 6.3 on the Richter scale.

TSMC evacuated three fabs but workers at all three plants were back at work later in the day.

UMC say the quake shut down some operations but it expected to be operational in a matter of hours.

Nanya said the quake did no damage at all.

Inotera said it had not suffered any financial damage as a result of the quake.

Epicentre of the quake was the east coast.

Called Photo-Patternable Adhesive (PA) made by JSR of Japan, the material has been used by Imec to process microfluidic cell-sorter devices, merging microheaters and sensors with wafer-scale polymer microfluidics.

PA is a good microfluidic channel material and adhesive at the same time, suitable for wafer-scale processes and mass production.

The key to lab-on-chip technology is the ability to integrate microfluidics with heterogeneous components such as electronics, sensors, microheaters, and photonics in a cost-effective manner.

“PA solves a number of issues that we have with other materials, such as the widely-used PDMS (polydimethylsiloxane, a silicon-based organic polymer)”, says Imec’s Liesbet Lagae, “it has all the characteristics we are looking for in a photopatternable material to create microfluidic channels on silicon wafers, including a good channel definition and biocompatibility. But at the same time, it is an adhesive that allows direct thermal bonding with the cover glass. And unlike PDMS, it allows for wafer-scale processing, which is a prerequisite for industrial mass production.”

Imec used PA to process the next generation of its cell sorter lab-on-chip. Integrating on-chip imaging, in-flow cell tomography to identify cells, and bubble jet-flow technology to guide and sort individual cells, the prototype lab-on-chip can process up to 2,000 cells per second.

One application envisaged for these ultrafast cell-sorters is the detection of circulating tumor cells in human blood.

Philips Lumileds a family of high flux density LEDs in wavelengths of 380-430nm.

The Luxeon UV LEDs are designed for applications including ultraviolet curing, counterfeit detection, medical, industrial and specialty lighting.

“The UV LED market has been hampered by limited flux density and a lack of design flexibility,” said Kurosh Hashemi, Senior Product Line Manager at Philips Lumileds.

“The company addressed these limitations by introducing a compact, high-power emitter that can be tightly spaced to deliver the highest flux density to the desired medium. For example, for curing applications, 395nm emitters enable arrays of up to 38W/cm2 when driven at 1A,” said Hashemi.

The device micro-footprint is 2.2mm2, and each LED is provided in undomed form for precise optical control.

The UV LEDS are designed to accept 1A drive currents.  The package uses flip chip assembly, where the chip is in direct contact with the thermally conductive AlN substrate.

In a newly published paper in the science journal Current Biology, the researchers discovered that the regulatory gene CNK2 is present in cilia and controls the length of these hair-like projections.

This discovery is important because cilia, or flagella, dangle from all of our cells. Their ability to propel some cells, such as sperm, and allow molecular communication in others, for example cellular responses to hormones, determines how we develop from embryos and how our bodies function in adulthood.

When cilia are too short or too long they cause various human hereditary diseases and deformities, such as too many fingers or toes, blindness and Polycystic Kidney Disease, which affects one in 600 people.

Quarmby and her doctoral student Laura Hilton -- senior and lead authors, respectively, on this paper -- are among the few scientists globally who study cilia-disassembly as opposed to -assembly.

A crucial part of all cells' lifecycle is their cilia's disassembly before cell division and assembly after it. The gene LF4 is a known assembly regulator, and, prior to this study, scientists thought that assembly speed controlled cilia's ultimate length or shrinkage. But Quarmby and Hilton have discovered that disassembly speed is also important, and that the regulatory gene CNK2 plays a key role in controlling it.

Similar to how a balance between water pressure and gravity determines the height of a fountain's stream, a balance of assembly and disassembly speed determines cilia's length. When growing and shrinking happen simultaneously cilia length remains constant.

Pond scum's algae make good lab models for analyzing this because they reproduce quickly, and they have cellular structure and cilia that closely parallel ours. Quarmby and Hilton have been mucking about with pond scum for years and recently started studying algae cilia with defective CNK2 and LF4 genes.

After discovering that cilia with either defective gene are abnormally long, they created an algae cell with four cilia, instead of the normal two, with two of the four engineered to glow green.

Along with two SFU undergrad students and a University of Toronto undergrad, Quarmby and Hilton watched as the fluorescent green tag began to appear at the tip of the untagged pair of cilia.

"We were able to deduce how the mutations affected the cilia's assembly and disassembly by measuring how much and how quickly green fluorescence appeared at the tip of the untagged cilia," explains Quarmby.

"We knew that we had something important when we saw that cells bearing mutations in both CNK2 and LF4 had the most extraordinarily long cilia. They were unlike anything anyone had ever seen before.

"My student Laura ran this experiment and oversaw our undergrad researchers. It gave us unique insights into the potentially key role disassembling cilia have in deciding the tails' length. Further investigation will help us understand how ciliary malfunction causes a progression of diseases."

Oct. 31, 2013 — Researchers at the University of Manchester's Institute of Biotechnology have used the power of off-the-shelf computer gaming technology to capture previously unobservable atomic movements. The research is helping to chart one of nature's most complex entities known as "glycomes" -- the entire complement of carbohydrates within a cell.

This novel solution provides a new understanding of these vital biomolecules which play a role in everything from neuronal development, inflammation and cell structure, to disease pathology and blood clotting.

Understanding the shapes of major biological molecules has revolutionised areas like drug development and medical diagnostics, but the shape of complex carbohydrates has been largely ignored.

The research, reported in a series of six peer-reviewed scientific publications, with the most recent (published today) appearing in Carbohydrate Research, provides a new view of these biochemical barcodes and present new opportunities in the science of carbohydrates, such as designing drugs or biomaterials that mimic carbohydrate shape and interpreting burgeoning functional glycomics data.

Dr Ben Sattelle from the Faculty of Life Sciences said: "Carbohydrate activity stems from 3D-shape, but the link between carbohydrate sequence and function remains unclear. Sequence-function relationships are rapidly being deciphered and it is now essential to be able to interpret these data in terms of molecular 3D-structure, as has been the case for proteins and the DNA double-helix.

"By using technology designed for computer games, we have been able to investigate the previously unseen movements of carbohydrates at an atomic scale and over longer timescales than before. The insights relate carbohydrate sequence to molecular shape and provide information that will be vital for many industries.

"Carbohydrates remain extremely difficult to characterise in 3D using experiments and advances in computer technology, which exploit computer-gaming technology, have enabled us to use and develop methods that can routinely provide accurate 3D-data for this important class of biomolecules. The ability to model atomic motions in large carbohydrate polymers promises to transform our understanding of fundamentally important biological processes. For example, our approach has potential applications in the design of carbohydrate-based biomaterials, pharmaceuticals and foods."

Modelling carbohydrate motions in water is computationally demanding, meaning that simulations have been limited to short nanosecond timescales using conventional software and central processing unit (CPU) based computers. The team from Manchester achieved simulations ranging from one microsecond (the time it takes for a strobe light to flash) to twenty-five microseconds by exploiting the extra computational power of graphics processing units (GPUs) that are commonly used in game-play to produce moving images. Compared to CPU-based computers, or even supercomputing clusters of them, GPU technology allows many more simultaneous calculations to be performed.

The researchers produced the first predictions of microsecond molecular motions in glycomic building blocks and oligosaccharides. Previously unobservable atomic movements were predicted and found to be sensitive to the carbohydrate sequence. Building on these new insights, the researchers developed a new physics-based model and GPU software that allows far more realistic simulations of long carbohydrate sequences (polymers) -- on microsecond and micrometer scales. Using heparan sulphate chains the researchers showed that including both flexible degrees of freedom in their model, polymer linkage and ring motions, is crucial to reproduce experimental shape data and ring dynamics were implicated in sequence-dependent biological activity.

The research has culminated in a computational GPU-based method and protocol that can now be used by other researchers to explore the 3D-landscape of largely unchartered organismal glycomes in unprecedented detail.

"Understanding the cellular and molecular events of senescence might help in finding preventive measures that are useful to improve the quality of life of millions of people," said Silvia Bradamante, a researcher involved in the work from the CNR-ISTM, Institute of Molecular Science and Technologies in Milan, Italy. "Our study further supports the role of oxidative stress in accelerating aging and disease."

In this report, Bradamante and colleagues examined endothelial cells in real microgravity aboard the International Space Station and conducted deep gene expression and protein analysis on the cells. They compared space-flown endothelial cells to endothelial cells cultured under normal gravity, looking for differences in gene expression and/or in the profile of secreted proteins. Space-flown cells differentially expressed more than 1,000 genes and secreted high amounts of pro-inflammatory cytokines. Ultimately, this induced significant oxidative stress, causing inflammation among endothelial cells, which in turn, led to atherosclerosis and cell senescence (biological aging).

"As we plan to send people deeper into space than ever before, and for longer flights, we've got to make sure that they remain in best health possible," said Gerald Weissmann, M.D., Editor-in-Chief of The FASEB Journal. "We've evolved to rely on gravity to regulate our biology, and without it, our tissues become confused. Worst of all: they age faster!"

Business Toshiba mass produces 19nm NAND modules up to 128GByte

Toshiba 6380A_LRESToday Toshiba launches 19nmNAND flash memory modules in densities from 4Gbit to 128Gbit. Mass production will start from the end of November.

The 32-gigabyte device integrates four 64Gbit NAND and a dedicated controller into a small package measuring only 11.5 x 13 x 1.0mm. It is compliant with JEDEC eMMCTM Version 5.0, published by JEDEC in September, and achieves a high read/write performance by applying the new HS400 high speed interface standard.

Toshiba will bring the NAND chips to a line-up of single-package embedded NAND flash memories in densities from 4GB to 128GB. All will integrate a controller to manage basic control functions for NAND applications.

Following 16GB and 32GB products, Toshiba will release 4GB, 8GB, 64GB and 128GB products in turn.

Key Features are:

  1. The JEDEC e•MMCTM V5.0 compliant interface handles essential functions, including writing block management, error correction and driver software. It simplifies system development, allowing manufacturers to minimize development costs and speed up time to market for new and upgraded products.
  2. Embedded in a system, the 128GB module can record up to 2,222 hours of music at a 128Kbps bit rate, 16.6 hours of full spec high definition video and 38.4 hours of standard definition video[2].

Most detailed picture yet of key AIDS protein

Oct. 31, 2013 — Collaborating scientists at The Scripps Research Institute (TSRI) and Weill Cornell Medical College have determined the first atomic-level structure of the tripartite HIV envelope protein -- long considered one of the most difficult targets in structural biology and of great value for medical science.

The new findings provide the most detailed picture yet of the AIDS-causing virus's complex envelope, including sites that future vaccines will try to mimic to elicit a protective immune response.

"Most of the prior structural studies of this envelope complex focused on individual subunits, but we've needed the structure of the full complex to properly define the sites of vulnerability that could be targeted, for example with a vaccine," said Ian A. Wilson, the Hansen Professor of Structural Biology at TSRI, and a senior author of the new research with biologists Andrew Ward and Bridget Carragher of TSRI and John Moore of Weill Cornell.

The findings are published in two papers in Science Express, the early online edition of the journal Science, on October 31, 2013.

A Difficult Target

HIV, the human immunodeficiency virus, currently infects about 34 million people globally, 10 percent of whom are children, according to World Health Organization estimates. Although antiviral drugs are now used to manage many HIV infections, especially in developed countries, scientists have long sought a vaccine that can prevent new infections and perhaps ultimately eradicate the virus from the human population.

However, none of the HIV vaccines tested so far has come close to providing adequate protection. This failure is due largely to the challenges posed by HIV's envelope protein, known to virologists as Env.

Env's structure is so complex and delicate that scientists have had great difficulty obtaining the protein in a form that is suitable for the atomic-resolution imaging necessary to understand it.

"It tends to fall apart, for example, even when it's on the surface of the virus, so to study it we have to engineer it to be more stable," said Ward, who is an assistant professor in TSRI's Department of Integrative Structural and Computational Biology.

Illuminating Infection

In the current work the Cornell/Scripps team was able to engineer a version of the Env trimer (three-component structure) that has the stability and other properties needed for atomic-resolution imaging, yet retains virtually all the structures found on native Env.

Using cutting-edge imaging methods, electron microscopy (spearheaded by graduate student Dmitry Lyumkis) and X-ray crystallography (led by Jean-Philippe Julien, a senior research associate in the Wilson lab), the team was then able to look at the new Env trimer. The X-ray crystallography study was the first ever of an Env trimer, and both methods resolved the trimer structure to a finer level of detail than has been reported before.

The data illuminated the complex process by which the Env trimer assembles and later undergoes radical shape changes during infection and clarified how it compares to envelope proteins on other dangerous viruses, such as flu and Ebola.

"It has been a privilege for us to work with the Scripps team on this project," said Moore on behalf of the Weill Cornell group. "Now we all need to harness this new knowledge to design and test next-generation trimers and see if we can induce the broadly active neutralizing antibodies an effective vaccine is going to need."

Other contributors to the studies, "Cryo-EM structure of a fully glycosylated soluble cleaved HIV-1 envelope trimer," and "Crystal structure of a soluble cleaved HIV-1 envelope trimer," included TSRI's Natalia de Val, Devin Sok, Robyn L. Stanfield and Marc C. Deller; and Weill Cornell Medical College's Rogier W. Sanders (also at Academic Medical Center, Amsterdam), Albert Cupo and Per-Johan Klasse. In addition to Wilson, Ward and Carragher, senior participants at TSRI included Clinton S. Potter and Dennis Burton.

The discovery follows earlier work by the same Italian research team, which found that dogs wag to the right when they feel positive emotions (upon seeing their owners, for instance) and to the left when they feel negative emotions (upon seeing an unfriendly dog, for example). That biased tail-wagging behavior reflects what is happening in the dogs' brains. Left-brain activation produces a wag to the right, and right-brain activation produces a wag to the left.

But does that tail-wagging difference mean something to other dogs? Yes it does, the new study shows.

While monitoring their reactions, the researchers showed dogs videos of other dogs with either left- or right-asymmetric tail wagging. When dogs saw another dog wagging to the left, their heart rates picked up and they began to look anxious. When dogs saw another dog wagging to the right, they stayed perfectly relaxed.

"The direction of tail wagging does in fact matter, and it matters in a way that matches hemispheric activation," says Giorgio Vallortigara of the Center for Mind/Brain Sciences of the University of Trento. "In other words, a dog looking to a dog wagging with a bias to the right side -- and thus showing left-hemisphere activation as if it was experiencing some sort of positive/approach response -- would also produce relaxed responses. In contrast, a dog looking to a dog wagging with a bias to the left -- and thus showing right-hemisphere activation as if it was experiencing some sort of negative/withdrawal response -- would also produce anxious and targeting responses as well as increased cardiac frequency. That is amazing, I think."

Vallortigara doesn't think that the dogs are necessarily intending to communicate those emotions to other dogs. Rather, he says, the bias in tail wagging is likely the automatic byproduct of differential activation of the left versus the right side of the brain. But that's not to say that the bias in wagging and its response might not find practical uses; veterinarians and dog owners might do well to take note.

"It could be that left/right directions of approach could be effectively used by vets during visits of the animals or that dummies could be used to exploit asymmetries of emotional responses," Vallortigara says.
